Anført af den iskolde agent Mahone intensiverer FBI jagten på flygtningene, som stadig er hinandens værste fjender. Gruppen splittes op, hvorefter Michael og Lincoln fortsætter deres hårrejsende flugt - nu også skarpt forfulgt af de to tidligere fangevogtere Bellick og Pope. Sucre og C-Note forsøger desperat at komme tilbage til deres elskede, hvilket viser asig at være nærmest umuligt. Michael og Lincoln sætter kursen mod Westmorelands gemte 5 millioner dollars i Utah - penge som hurtigt viser sig at skabe de mærkeligste alliancer. Det er tid til at bringe flugten til ende og afsløre komplottet, men faren for Michael og Lincoln er på ingen måde forbi endnu.
